Summarize with AI:

Every AI agent makes a retrieval decision at each reasoning step. It either finds content that matches a query or traces connections between known entities. Vector databases handle semantic similarity search over embeddings. Graph databases handle traversal of explicit, typed relationships between nodes.

That difference shapes whether your agent can answer "what documents discuss late-payment penalties?" or "which clause governs late-payment penalties, and what counterparty and jurisdiction does it bind?"

Choosing the wrong store creates retrieval blind spots: semantic search may find relevant text without preserving structure, while graph traversal may preserve structure without surfacing the best unstructured evidence.

TL;DR

Vector databases are best for semantic similarity search over unstructured content, while graph databases are best for traversing explicit relationships between entities.
Choose a vector database when your agent mostly needs to retrieve relevant documents; choose a graph database when it must reason across connected facts or multi-hop dependencies.
GraphRAG, a graph-based form of Retrieval-Augmented Generation (RAG), can improve multi-hop and synthesis-heavy workloads, but it adds substantial indexing cost and complexity compared with standard vector RAG.
Many production teams should also consider PostgreSQL with pgvector and Apache AGE, or a hybrid approach, when they need both semantic retrieval and graph-style querying.

How Do Vector Databases and Graph Databases Differ?

A useful mental model is that vector databases answer similarity queries, while graph databases answer reachability and path queries. A vector database asks "what's closest to this point?" A graph database asks "what's reachable from this point, and through what path?" In context engineering for AI agents, that distinction shapes how systems retrieve evidence and how much structure they preserve.

Dimension	Vector Database	Graph Database
Data model	High-dimensional vectors representing semantic meaning	Nodes and edges representing entities and their typed relationships
Index type	Approximate nearest neighbor indexes such as HNSW and IVF	Property indexes on nodes and edges, plus index-free adjacency
Scaling pattern	Shards embeddings across servers with less architectural coordination	Distributing a graph while preserving relationship integrity requires more planning
Ingestion cost	Relatively inexpensive: embedding generation via model inference	Higher for GraphRAG: large language model (LLM) calls for entity extraction drive most of the cost
Consistency model	Embeddings are static until re-generated; updates are additive	Relationships evolve with the domain; edge writes require transactional integrity
Typical AI use case	RAG semantic retrieval, recommendation, agent long-term memory	Fraud detection, dependency analysis, multi-hop Q&A

Data Model

A vector database stores high-dimensional numerical arrays where proximity in vector space encodes semantic similarity. Each record is a point in vector space, and records carry no explicit relationships to one another beyond geometric distance. Meaning is implicit in the embedding, not declared by the schema.

In a graph database, nodes represent entities and edges represent typed, directed relationships between them. A contract node connects to a counterparty node via a [:BINDS] edge and to a jurisdiction node via [:FALLS_UNDER]. Relationships are first-class objects with their own properties rather than something inferred from content similarity.

Index Type

Vector databases build multi-layer proximity graphs or cluster-based structures to make approximate search fast. HNSW and IVF are common approaches, and both optimize for returning the k nearest neighbors to a query vector without scanning every record.

Graph indexes take a different shape. Property indexes accelerate lookups on node and relationship attributes, and index-free adjacency stores direct pointers between connected nodes. Traversal follows those pointers from one node to the next rather than querying a global index at each hop.

Scaling Pattern

Vector databases often scale horizontally with less architectural friction because embeddings partition cleanly across shards. A query can fan out to the relevant partitions and merge results.

Graph databases usually require more planning because connected subgraphs need careful partitioning to stay co-located across servers. Cross-shard traversals add latency at each hop, and poor partitioning can turn a local traversal into a distributed query.

Ingestion Cost

Vector ingestion costs track the price of embedding model inference. Batch pipelines parallelize without much contention.

Graph ingestion costs depend on where the graph comes from. When entities and relationships arrive from structured sources such as customer relationship management systems or billing systems, cost stays modest. GraphRAG pipelines that extract entities from unstructured text are different because LLM calls for extraction dominate the cost curve.

Consistency Model

Vector databases treat records as largely static until re-embedded. Updates are additive: write a new vector, optionally delete the old one, and indexes rebuild or merge in the background. Because no record references another, nothing downstream becomes invalid.

Graph databases carry the opposite burden. Edges encode facts about the world, and the world changes. Adding a new [:REPORTS_TO] edge must not leave a dangling reference if the target node is deleted, and transactional guarantees matter because a broken edge produces a wrong answer, not a missed result.

Typical AI Use Case

Vector databases anchor Retrieval-Augmented Generation architectures, recommendation systems, and long-term memory for agents. Workloads where semantic similarity is the right retrieval signal map cleanly to this architecture.

Graph databases fit fraud detection, dependency analysis, supply chain reasoning, and multi-hop question answering. These workloads share a common property: answers emerge from the path between records. When the question is structural, the graph is the right store.

How Does Each Database Handle Queries Differently?

A retrieval agent might ask "What documents discuss late-payment penalties?" A vector database runs similarity search, returns the chunks whose embeddings are closest to the query embedding, and gives the agent its context.

The next question might be "Which clause governs late-payment penalties, and what counterparty and jurisdiction does it bind?" That requires joining three facts: a clause, a counterparty, and a jurisdiction, connected by typed relationships.

A vector database may return chunks that mention late payments, but those results do not necessarily identify the governing clause or preserve the structural connection to counterparty or jurisdiction. A graph database follows [:BINDS] and [:FALLS_UNDER] edges from the clause node to return the specific entities the agent needs.

Some frameworks define one tool for semantic, unstructured knowledge via vector search and another for structural, interconnected knowledge via graph queries. The LLM selects between them at runtime based on question type. Some retriever patterns also accept a path_depth parameter, set to zero for pure vector retrieval or increased for graph traversal from matched nodes.

What Is GraphRAG and When Does It Matter?

GraphRAG combines LLM-driven entity extraction with graph construction and vector embedding into a single pipeline. It is a structured, hierarchical approach to RAG, distinct from naive semantic-search approaches that operate on plain text snippets.

The pipeline includes multiple stages before any query runs. The corpus is chunked into analyzable text units, extracted triples form a knowledge graph, community detection groups related entities, and later steps generate summaries and embeddings for those graph components.

Graph-construction costs are significant, and corpus changes may require the system to refresh or rebuild affected indexing components before queries use updated data. That makes GraphRAG most practical for corpora that remain relatively stable after initial indexing.

GraphRAG is a specific architectural pattern for workloads that require synthesis across many documents or multi-hop reasoning over entity relationships. Teams evaluating this pattern need a well-constructed RAG pipeline upstream of the graph.

Which Database Type Fits Which AI Agent Role?

Different AI agents need different retrieval behavior. Common agent roles map to different stores based on their dominant retrieval pattern.

Agent Role	Primary Retrieval Need	Better Fit	Why
Retrieval agent (RAG)	Find semantically relevant content from documents	Vector database	Similarity search over unstructured content is the core operation
Memory agent (long-term)	Store and recall past interactions, user preferences	Vector database (default) or relational database	Similarity-based recall works for most memory patterns; SQL works when memory is structured
Planning agent	Reason over entity dependencies and multi-step workflows	Graph database	Traversal reveals dependency chains and prerequisite relationships
Router agent	Classify intent and dispatch to correct sub-agent	Neither (or minimal vector)	Classification is an LLM task; database involvement is minimal
Tool-use agent	Execute actions against external application programming interfaces (APIs) and file systems	Neither	Tool-use agents often use grep and file trees, not database queries
Knowledge agent (enterprise)	Answer questions spanning multiple connected entities	Hybrid (vector + graph)	Vector search finds entry points; graph traversal expands to connected facts

Retrieval agents map directly to vector databases because they mainly find documents semantically similar to a query. Memory agents typically default to vector-based recall, though structured memory patterns such as user preferences and session metadata often fit better in a relational table than an embedding index.

Planning agents benefit most from graph databases because they reason over structured representations instead of relying only on free-form text generation. Router agents and tool-use agents often bypass databases entirely. For code agents, DevOps agents, and API-calling agents, the database question may be irrelevant.

When Should You Combine Vector and Graph Databases?

Combine them only when your query profile requires both. GraphRAG fits multi-hop reasoning and global corpus synthesis, but those query types must dominate your workload to justify the construction cost.

Pattern	How It Works	Best When
Graph-first, vector-fallback	Consult graph first; fall back to vector if no results	Structured facts available but coverage incomplete
Relational + vector (single engine)	PostgreSQL with pgvector handles SQL and semantic search	Team wants one database; corpus is moderate-scale
Graph + vector (single engine)	pgvector + Apache AGE as PostgreSQL extensions	Both capabilities needed without separate systems
Graph + vector (separate systems)	Dedicated graph and vector databases with orchestration	Scale exceeds single-engine capacity
Dual-route parallel ingestion	Parallel paths: one to vector database for semantics, one to graph for structure	Both semantic and structured retrieval on same corpus
Vector-first, graph-enrichment	Vector search locates entry node; graph traversal expands	Agent needs to "find then explore" from a semantic match

Running separate vector and graph databases introduces data synchronization and query federation work that compounds over time. Query routing logic lives in application code outside both databases, and it brings its own failure modes.

What Failure Cases Matter In Production?

The database choice is only part of the system design. Production AI agents fail when context engineering breaks, even if retrieval quality looked good in testing.

Failure Case	What Breaks	Likely Effect on the Agent
Stale data	Old embeddings or old graph facts remain after source changes	The agent returns plausible but outdated answers
Broken auth	Source connections stop syncing after authentication fails	The agent answers from partial context and misses recent records
Missing permissions	Permission-aware data is not preserved downstream	The agent may omit needed records or surface the wrong accessible context

These failures show up differently across architectures. A vector system may keep returning semantically similar chunks after the source document changed because embeddings are static until re-generated. A graph system may preserve an outdated relationship path until the affected region is refreshed. In a hybrid system, the hardest case is disagreement between layers: vector search finds a new document while the graph still reflects the old structure, or the graph updates while the vector index still points to stale text.

When Is a Relational Database the Better Choice?

PostgreSQL with pgvector and Apache AGE covers more production use cases than teams often assume.

pgvector features include HNSW and IVFFlat indexing with cosine, Euclidean, and dot product distance operators, the same approximate nearest neighbor algorithms used in dedicated vector databases. Apache AGE adds openCypher graph queries and a labeled-property graph model. pgvector + AGE can work within the same PostgreSQL environment, allowing vector search and graph queries to be combined in one workflow.

The tradeoff is that performance gaps can matter at scale, so teams should validate whether their workload actually hits those thresholds before adding operational complexity.

How Does Airbyte's agentic platform Fit Into This Architecture?

Airbyte's agentic platform offers agent connectors that give AI agents access to enterprise sources including Salesforce, HubSpot, Gong, Linear, and GitHub. The platform continuously replicates data into the Context Store, where agents reason across unified records from connected sources. That helps an agent querying across systems work from one unified view instead of reconciling fragmented records on its own. A linear agent connector is one of those sources, replicating issues and projects into the Context Store so an agent reasons over them alongside CRM and support records.

Airbyte's agentic platform preserves source-system permissions and delivers normalized, permission-aware data to downstream retrieval architectures, including vector and graph databases. That matters when the main failure mode is not ranking quality but missing permissions, stale context, or broken sync paths between systems. Teams working on context engineering can use that layer to reduce custom data plumbing before deciding whether vector, graph, or hybrid retrieval is the right fit.

How Should You Choose Between a Vector Database and a Graph Database Next?

Choose the database that matches the retrieval operation your workload performs most often. When your query profile genuinely requires both semantic retrieval and structural traversal, and benchmarks confirm the graph layer improves results on your specific question types, evaluate a hybrid pattern. For many production agents, PostgreSQL with pgvector and Apache AGE can cover both needs in a single system and reduce synchronization and query routing overhead in some deployments. The more important question is whether your context engineering pipeline keeps data fresh, permission-aware, and aligned across stores.

Airbyte's agentic platform gives teams a way to connect enterprise sources, replicate data into the Context Store, and preserve source-system permissions for downstream retrieval architectures. That keeps the focus on retrieval quality, graph design, and agent behavior rather than connector maintenance.

Frequently Asked Questions

Why can't a vector database replace a graph database?

A vector database is built to return semantically similar records, not typed relationship paths between entities. It can retrieve text that mentions the right concepts, but it does not inherently preserve the structure needed for multi-hop reasoning. When the question depends on how entities connect, a graph database is usually the better fit.

Does GraphRAG always beat vector RAG?

No. GraphRAG can improve synthesis-heavy and multi-hop workloads, but it adds substantial indexing cost and complexity. It matters most when those query types are common enough to justify graph construction and refresh overhead.

When do AI agents need a dedicated vector database?

PostgreSQL with pgvector can handle moderate-scale workloads without a separate system. A dedicated vector database becomes more compelling when embedding volume, independent scaling needs, or query bottlenecks push beyond what a general-purpose database handles efficiently. The decision should come from workload shape, not default architecture preferences.

What is the difference between a knowledge graph and a graph database?

A graph database is the storage engine and query model for nodes, edges, and their properties. A knowledge graph is the structured data model stored within that system. In practice, teams often discuss them together, but they are not the same thing.

Can one AI agent use both a vector database and a graph database?

Yes. Hybrid architectures can route semantic retrieval to vector search and structural questions to graph traversal, or use vector search to find an entry point and graph traversal to expand from it. The main caution is operational: once two stores must stay aligned, stale data, broken auth, and permission mismatches become more likely failure modes.
