Summarize with AI:

Software integration has operated on the same core assumptions for over a decade: humans initiate workflows, connections are defined at design time, and data moves through predetermined pipelines to predetermined destinations.

AI agents make those assumptions inadequate, because agents choose which tools to use, which systems to query, and what data paths to follow at runtime. Static integration patterns stop being enough. The integration layer has to support decisions made during execution rather than only connections defined before deployment.

Context engineering depends on an integration layer that supports runtime tool discovery, user-scoped permissions, current data access, and multiple protocols.

TL;DR

AI agents require integration infrastructure built for runtime tool discovery rather than static, design-time connections.
Permissions must follow the requesting user, because shared service accounts create major security and data exposure risks.
Agent workloads need sub-minute data access, cross-system reasoning, and support for multiple protocols like Model Context Protocol (MCP), agent-to-agent (A2A), function calling, and representational state transfer (REST).
Traditional integration platform as a service (iPaaS) and extract, transform, load (ETL) patterns often fall short for these workloads, which is why agent-specific integration patterns are emerging.

What Changes About Software Integration When Agents Are the Consumer?

When agents consume integrations, discovery moves to runtime, permissions must follow the requesting user, data requirements tighten, single tasks span multiple systems, and multiple protocols must coexist.

Dimension	Human-Initiated Integration	Agent-Driven Integration	Why It Matters
Discovery timing	Connections defined at design time; developers configure endpoints, schemas, and mappings before deployment	Agents discover available tools and data sources at runtime using protocols like MCP	Agents need infrastructure that exposes capabilities dynamically, not static pipeline definitions
Permission model	Service accounts with broad access; one set of credentials shared across all users of an integration	Per-user permission scoping; each agent request must inherit the requesting user's access level	A service account with broad access can expose data the requesting user should not see
Data freshness	Batch sync cycles; acceptable for dashboards and reports	Sub-minute freshness for operational decisions; stale data causes wrong answers and wrong actions	An agent answering a current-state question with old data gives a wrong answer
System scope per task	One integration connects one source to one destination; multi-system workflows require explicit orchestration	A single agent task may query several systems within one reasoning chain	Cross-system entity resolution and unified access become prerequisites
Protocol layer	REST APIs with predetermined request-response patterns	MCP for tool discovery, function calling for model-specific execution, A2A for inter-agent coordination	Multiple protocol layers must coexist; no single protocol handles all agent integration needs

Runtime Discovery Replaces Design-Time Configuration

Agents need runtime discovery because developers cannot prebuild a pipeline for every tool or data source an agent might use. Traditional integration assumes endpoints, schemas, and mappings are known ahead of time and updated manually when an application programming interface (API) changes. MCP changes that design by letting an agent request a structured catalog of available tools, descriptions, and input schemas at runtime.

Why Must Permissions Follow the User?

Agent requests must inherit the requesting user's permissions, because shared service accounts can expose data the user should not see. A human session normally inherits that user's specific permissions, but an agent running through a shared service account inherits the account's full permission set regardless of who triggered the request. The effective model for agents has to compute the intersection of agent permissions and user permissions for every request.

Why Do Freshness Requirements Get Stricter?

Agent workloads need fresher data because stale records can produce correct-looking but wrong answers. Even aggressive batch processing may leave records several minutes old, which is enough to break an operational decision. If an agent treats retrieved data as ground truth, old inventory, plan, or status data becomes a correctness problem rather than a reporting delay.

Why Do Single Tasks Span Multiple Systems?

A single agent task often has to query multiple systems within one reasoning chain. A question about customers, support activity, and renewals may require the agent to combine records from a customer system, a support platform, and a billing system. Without infrastructure that resolves entities across sources, the agent cannot reconcile those records reliably. Combining exactly those signals is what a contract renewal management agent does to prepare each account for renewal.

Why Do Multiple Protocols Have to Coexist?

Agent integrations need multiple protocol layers because no single protocol covers tool discovery, tool execution, and inter-agent coordination. A2A vs MCP covers A2A for inter-agent coordination, function calling provides model-specific tool invocation, and direct REST API access remains useful for stable, single-purpose integrations.

Why Does Traditional Integration Infrastructure Fall Short for AI Agents?

Traditional integration infrastructure falls short because it was designed for build-time configuration, batch data movement, and fixed machine identities rather than runtime access decisions made by agents.

Why Is There a Governance Gap Between Build Time and Runtime?

iPaaS platforms typically govern who can configure integrations and how systems are connected. That model fits integrations defined at design time. Teams running Boomi for those workflows often evaluate a Boomi alternative once agents enter the picture. AI agents decide at runtime which systems to access, in what order, and with what arguments, based on the user's prompt and intermediate reasoning results. Many iPaaS platforms were not designed to evaluate a specific runtime data access request when agent behavior determines that request dynamically.

Why Do Batch Pipelines Create a Staleness Problem?

Batch ETL pipelines fall short when agents use the data for operational decisions. They were built for scheduled reporting where data recency measured in hours was acceptable. If your current batch tool is a low-code platform like Integrate.io, our list of Integrate.io alternatives covers options with CDC. When agents consume that same data, stale records become a correctness failure even if every request technically succeeds.

Why Do Service Accounts Create Risk for Agents?

Service accounts flatten user-specific access into one broad machine identity, which creates risk for agent workloads. They were designed for machine-to-machine communication with a fixed identity and a fixed set of operations. For agents, that design can expose records a user should never be able to retrieve.

Which Integration Patterns Work for Agent Workloads?

Different integration patterns work for different agent workloads. The right choice depends on how many sources the agent touches, whether it needs runtime discovery, how current the data must be, and how permissions are enforced.

Integration Approach	How It Works for Agents	Permission Handling	Latency Profile	Best For	Governance Complexity
Direct API calls	Agent calls source APIs directly using function calling or software development kit (SDK) wrappers	Depends on implementation; often service-account credentials	Fast for single calls; scales poorly across many sources	Focused agents with a few stable API endpoints	Low setup; high per-source maintenance
MCP servers	Agent discovers tools via MCP protocol; server wraps existing APIs with a standardized interface	Per-user OAuth delegation may be supported; implementation maturity varies	Adds a protocol layer	Cross-model compatibility; multi-tool agents; runtime discovery	Medium; requires server governance
Unified API	Single normalized endpoint abstracts multiple software-as-a-service (SaaS) sources behind canonical schemas	Provider handles auth abstraction; permission propagation varies	Fast responses reduce agent processing	Agents accessing many SaaS sources where normalized data is sufficient	Low per-source; provider manages API changes
Agent connectors	Typed packages with fetch, search, write, and discovery operations per source	Per-connector auth management; credential vault handles token refresh and rotation	Fast direct responses; no intermediate storage	Agents needing source-specific operations with full data fidelity	Medium; connector maintenance handled by provider
Pre-indexed / Context Store	Data is synchronized into a local store; agents query the store instead of source APIs	Requires explicit access control list (ACL) propagation from source systems into the cached layer	Very fast retrieval; cross-system search without multi-step API calls	Agents that need cross-system reasoning, entity resolution, or unstructured data search	Higher setup; stronger governance once configured

When Do Direct API Calls Make Sense?

Direct API calls with function calling work best when an agent has a stable, narrow scope. The orchestration layer executes the call after the model returns a structured payload matching the function signature. This approach keeps execution simple, but maintenance scales linearly with tool count and usually needs custom audit and error handling.

When Is MCP the Better Fit?

MCP works well when agents need runtime discovery and compatibility across models. It reduces the need for custom integrations between every agent and every data source. Teams already using CData drivers for SQL-style access to SaaS data can compare a CData alternative built for agent workloads. Teams still need controls such as allowlist-based server registries, gateway-mediated access control, or remote-only server execution, because MCP does not provide multi-tenant OAuth storage, retries, idempotency, observability, or role-based access control (RBAC) out of the box.

When Does Pre-Indexed Context Help Most?

Pre-indexed context stores work best when agents need fast search across systems and can tolerate synchronization lag. The critical requirement is ACL propagation. If data is indexed without preserving source-system permissions, the index becomes a permission bypass.

Why Do Production Systems Mix Patterns?

Production systems use both pre-indexed context and runtime access patterns because each solves a different problem. Pre-indexing returns data quickly but can go stale. Runtime discovery stays fresher but adds overhead, so teams choose by data type and freshness requirement within each workflow step.

What Are the Hardest Production Problems in Agent Integration?

The hardest production problems in agent integration are cross-system entity resolution, token lifecycle management, schema drift, and permission leakage during data normalization.

Why Is Cross-System Entity Resolution Hard?

Agents struggle with cross-system entity resolution because the same person or customer appears under different identifiers and data models in different systems. Many agent runtime frameworks do not provide a canonical entity layer out of the box. Traditional master data management (MDM) hubs address this for batch ETL through a golden record, but that architecture can add overhead that does not fit an agent tool call.

Why Do Tokens Fail During Multi-Step Tasks?

Long-running, multi-step workflows can outlast access tokens and fail mid-execution. Concurrency adds another failure mode when multiple agent threads hit expiry at the same time.

Why Does Schema Drift Break Tool Calling?

Schema drift breaks tool calling when the schema the agent uses no longer matches the source API. A field rename, type change, or newly required field can make the agent's cached schema stale. In agent systems, this is especially risky because the model may still produce plausible-looking tool calls that pass syntax checks but return incomplete or misleading results.

Why Does Normalization Leak Permissions?

Data normalization can leak permissions when it strips access-control metadata from original records. When an agent aggregates data from multiple sources with different access models, merging and summarizing can erase the original scope boundaries. Treating the normalization layer as permission-neutral creates a path for data exposure.

How Should Teams Approach Integration Strategy for AI Agents?

Teams should start with permissions, keep agent logic separate from authentication and data access code, and plan for multiple protocols rather than assuming one standard will cover every workflow.

Why Start With Permissions?

Access boundaries determine which data can ever be in scope for the agent. A common production failure pattern is getting data access working before confirming that permissions are enforced correctly, then finding sensitive data leaks later. Before modeling what data an agent needs, define the permission boundaries of every user context the agent will operate in.

Why Separate Agent Logic From Data Infrastructure?

Keep agent logic separate from authentication, retries, rate limiting, schema normalization, and error handling so infrastructure failures do not look like agent behavior failures. If replacing the agent framework requires changing the integration layer, or adding a new tool requires changing prompts and reasoning logic, the separation of concerns is weak.

Why Plan for Protocol Coexistence?

Teams should plan for protocol coexistence because MCP, function calling, A2A, and direct API access serve different roles and are likely to appear together in production systems. Building on single-protocol infrastructure creates a re-architecture requirement as soon as a different coordination pattern is needed.

What Should Teams Remember Before Putting Agents Into Production?

Teams should build a separate data and access layer that handles authentication, permissions, and cross-system queries. The fastest way to put agents into production is to stop treating data plumbing as a side project. Agents only work when they have current, permission-aware, well-structured context, and most of the hard work sits below the model: authentication, user-scoped access, cross-system retrieval, and protocol coexistence.

Airbyte's agentic platform provides the layer between agent frameworks and enterprise data. It includes agent connectors, a Context Store for fast cross-system search, and Managed Auth that handles OAuth flows, token refresh, and secure credential storage across connected sources. User-level permissions and row-level access controls are built into the platform across connected data sources, and Agent MCP provides runtime discovery.

Frequently Asked Questions

How is agent-driven integration different from traditional API integration?

Traditional API integration connects predetermined systems at design time using fixed credentials and batch sync schedules. Agent-driven integration requires runtime tool discovery, per-user permission scoping, fresher data, and the ability for a single task to span multiple SaaS systems within one reasoning chain.

Does MCP replace REST APIs for AI agent integration?

MCP does not replace REST APIs. MCP servers typically wrap existing REST APIs with a standardized interface that agents can discover at runtime. Production architectures may use MCP alongside function calling and direct API access, choosing the right approach based on the workload.

Why can't iPaaS platforms handle AI agent workloads?

iPaaS platforms primarily govern who builds integrations, not always which data agents or end users can access at runtime. They often use deterministic workflows with service-account credentials, which means agents may inherit broad access rather than the requesting user's specific permissions. That build-time versus runtime governance gap can create permission leakage in production. Teams evaluating an API-led platform against a MuleSoft competitor should test for this gap directly.

What is the biggest security risk in AI agent integration?

Over-permissioning and access control failures are among the primary risks. Secure architectures preserve user-specific permissions rather than rely on shared service-account identities. Without per-user permission scoping and row-level access controls, agents can expose sensitive data that the requesting user is not authorized to see.

What is context engineering and how does it relate to integration?

Context engineering is the practice of preparing and managing data that AI agents use for reasoning and decision-making. Integration infrastructure is its foundation because agents can only reason over data they can access. The quality of the integration layer strongly influences the quality of an agent's context and its outputs.
